The novel begins shortly after the first book ends: Jacob (the narrator) and his friends are on a plane back to London, England after they narrowly escape being captured by the forces of darkness when they're stuck in Peregrine's home during WWII. As they near their destination, they find that they've landed in the city Hollow City, where nobody has been seen since its catastrophic destruction during WWII.

Jacob decides to stay at the old house until Mrs. Peregrine comes back for him by turning into a bird.
